The only regularly printed comic featuring Supes-and-Bats team-ups from the '90s that I know of the was "Batman and Superman: World's Finest" which premiered in April of '99 and ran for to the end of the year; it's listed in the Grand Comics Database, and I found mention of it in an enjoyable trade paperback collection from '07 called "Superman Batman: The Greatest Stories Ever Told", which, unfortunately for you, already contains "One Night in Gotham City".

I should add that the tpb collection listed above contains 1 story from the the aforementioned "Batman and Superman: World's Finest" series from '99, the only Supes/Bats team-up from the '80s and '90s other than "One Night in Gotham City" in the book.
It also contains a what-I-consider hilarious post-Crisis team-up story from 2006 called "Stop Me if You've Heard This One..." which you might enjoy.

Actually, if you go to the Grand Comics Database, and enter "World's Finest" in the "Series Name" thingy, you'll find lots of Supes/Bats team-ups (this only occurred to me about 2 minutes ago). Have fun!
